SUMMARY:"Strategies for antifungal development: hit to lead against new molecular targets" Séminaire de Maria Sueli Felipe (Université de Brasilia)
DESCRIPTION:Le séminaire « Strategies for antifungal development: hit to lead against new molecular targets » de la professeure Maria Sueli Felipe de l’Université de Brasilia\, organisé par l’équipe Capsid\, aura lieu mardi 24 octobre à 14 h en salle A008. \nRésumé sur la professeure Maria Sueli Felipe : \nMaria Sueli Felipe has chemistry and molecular biology/biochemistry experience since 70-80`decades. She is an Emeritus professor at Brasilia University\, now is professor at Catholic University of Brasilia\, and Senior Research at CNPq. I have been working with human fungal pathogens\, specially the neglected tropical fungi\, for about 30 years\, coordinating projects about fungal genome\, host-pathogen interaction\, and post-genomic data aiming developing new antifungal compounds against new targets identified by comparative genomics. Trr1 (Thioredoxin Reductase) enzyme is one of those targets\, and for about 10 years now we started a collaboration with Loria (Bernard Maigret). I will talk about the timeline and development of new potential compounds with antifungal activities\, future trends and perspectives of this relevant topic\, considering the scarce arsenal and resistance for human fungal infections\, including tropical neglected diseases.

SUMMARY:Séminaire CAPSID-ABC : "Structural Optimal Transport for Domain Adaptation with Theoritical Guarantees"
Mourad El Hamri présentera un exposé intitulé « Structural Optimal Transport for Domain Adaptation with Theoritical Guarantees« .

SUMMARY:Artificial intelligence analysis of biological data: a case study of predicting genotype-to-phenotype relationships and drug-target interactions\, a seminar by Prof. Dr. Olga Kalinina
DESCRIPTION:The CAPSID team is happy to welcome Prof. Dr. Olga Kalinina\, from Helmholtz Institute for Pharmaceutical Research Saarland (HIPS) for her seminar entitled : « Artificial intelligence analysis of biological data: a case study of predicting genotype-to-phenotype relationships and drug-target interactions ». \nAbstract : Artificial intelligence (AI) has proven to be very useful in biologically relevant domains\, such as predictions of drug-target interactions or variant effect prediction. Notably\, recent developments in protein structure prediction have revolutionized the field thanks to a clever combination of the wealth of sequence data with the accuracy of structural data by means of AI. SUMMARY:MALOTEC Seminar: Kira Adaricheva
DESCRIPTION:Next MALOTEC seminar will take place on Thursday\, 15 december at 10.30 in room A008. \nProfessor Kira Adaricheva will give a talk entitled Theoretical background and practical applications of D-basis algorithm for ranking attributes relevant to another attribute. \nAbstract:\nIn this talk we outline some features of the D-basis algorithm developed around 2010 for the retrieval of the implications/association rules from the binary table. We focus on the post-output phase of the analysis\, where we rank all attributes in relation to some target attribute. Using this approach we are able to search for gene signatures linked to higher survival rates in cancer patients\, temporal weather parameters leading to sea breeze that occurs in the coastal areas\, or investigate factors that hinder the success of students majoring in stem disciplines. \nShort bio:\nKira Adaricheva is a Full Professor at Department of Mathematics\, Hofstra University\, Long Island\, NY\, US. Kira worked as a Senior Researcher in Institute of Mathematics in Novosibirsk in Russia\, a visiting scientist at McGill University in Canada\, and a programmer in IT industry for four years after moving to US. She held a position of Research Associate Professor at Yeshiva University and Chair of Mathematics at a start-up international university in Astana\, Kazakhstan\, prior to coming to work at Hofstra in 2016. \nShe is the author of over 50 published papers in algebra\, logic\, geometry\, combinatorics\, artificial intelligence and data analysis and a co-author of The Primer of subquasi-variety lattices. Since 2010 Dr. Adaricheva is developing algebraic methods in Data Science as a co-author of the D-basis algorithm\, which was code implemented and tested in collaboration with Dr. O. Segal from CS Department of Hofstra and several undergraduate students. A number of undergraduate honors theses under her supervision were devoted to the development or the application of the D-basis algorithm to data analysis in medical\, sociological and weather data. She will be teaching the course of Combinatorial Optimization for new graduate program in Data Science opening in 2021.

SUMMARY:Department 4 seminar
DESCRIPTION:Next Department 4 seminar will take place on Thursday\, 1st December at 11am in room B011-B013. \nJean-Luc Rouas (CNRS – LaBRI): An overview of speech processing research at LaBRI \nVincent Martin (Université de Bordeaux – LaBRI / SANPSY): Non-invasive monitoring of sleepiness from speech\nExcessive sleepiness is both a personal and public health problem\, responsible for almost a third of motorway accidents in France. However\, the imbalance between the prevalence of excessive sleepiness and the number of medical specialists\, and the need to monitor patients between their consultations and in their usual living conditions\, has led sleep medicine to invest in the Ecological Momentary Assessment. Voice and speech are thus very promising tools for non-invasively monitoring the evolution of patients’ symptoms in their daily lives. We propose in this presentation a brief summary of the work that we have carried out at the Clinique du Sommeil de Bordeaux\, under very controlled conditions\, on hypersomniac patients that we have recorded during reference medical tests (Iterative Sleep Latency Test). Based on read speech recordings\, we designed and extracted new descriptors automatically extracted from the voice and speech of these patients\, which we related to their physiological (EEG) and subjective (medical questionnaire) sleepiness. Finally\, we present our research perspectives\, notably around the opening of this work towards more ecological conditions and the joint estimation of the different symptoms expressed in the voice\, thanks to symptom networks. \nFlorian Pecune (Université de Bordeaux – SANPSY): Socially-aware conversational agents\nPeople pursue multiple conversational goals when they interact with each other. The task goals are related to the informational content of the conversation and define its purpose. On the other hand\, social goals are related to engagement and relationship management. A similar dichotomy in terms of conversational goals exists in human-computer interactions. While personal assistants such as Siri\, Cortana\, Alexa\, etc.\, focus on the task-oriented goals of the conversation by providing answers to their users questions\, chatbots such as Eliza or XiaoIce focus on the interpersonal aspect of the conversation and try to engage their users as long as they can. In this talk\, I will present my work in the area of socially-aware conversational agents. More specifically\, I will focus on how our socially-aware conversational agents (1) detect user’s social behaviors in conversation\, (2) reason about how to respond to the intentions behind those particular behaviors\, and (3) generate appropriate social responses – all that while carrying out their task duties at the same time. I will also present Kanopee\, the conversational agent developped by our team at the University of Bordeaux to help people complaining about their sleep.

SUMMARY:Seminar - Gaël Guibon (Synalp)
DESCRIPTION:A seminar entitled « From Private Chat Annotation to Automatic Identification of Problematic Conversations in Customer Services »\,  with Gaël Guibon (Synalp team) will take place on Thursday\, 8th November 2022 at 10:00 in room A008. \nAbstract\nMany companies make use of customer service chats to help the customer and try to solve their problem. However\, customer service data is confidential and as such\, cannot easily be shared in the research community. This also implies that these data are rarely labeled\, making it difficult to take advantage of it with machine learning methods. \nIn this seminar several works on emotion recognition in conversation and customer service related tasks will be presented. First we will go through data annotation with the annotation campaign from scratch even creating a dedicated annotation tool. Second\, we will tackle data and label agnostic models using meta-learning. Then we will present the first work on a few-shot learning approach to emotion recognition in conversation. Finally\, we will end the presentation with the first work on problem status and problematic conversation identification. \nAll this work has been made during a joint post-doctoral position at the Information Processing and Communications Laboratory (LTCI) from Télécom Paris and the SNCF Direction Technologie Innovation Recherche Groupe (DTIPG).

SUMMARY:Department 4 seminar: Mario Giulianelli
DESCRIPTION:Next Department 4 seminar will take place on Thursday\, 27th October at 3 pm in room A008. \nDate: Thursday\, 27th October 2022 at 15:00\nPlace: LORIA\, room A008\nSpeaker: Mario Giulianelli\, University of Amsterdam \nTitle: An information-theoretic framework for grounded dialogue modelling \nAbstract: What are the decision making processes by which humans choose\nwords to achieve goals in their environment? Can we replicate them in a\ncomputer system? These are the core questions of grounded dialogue\nmodelling\, the study of interactive language use in context. We will\nstart by looking at a few examples of grounded\, goal-oriented dialogues.\nThen we will present a formal framework that incorporates fundamental\nnotions of linguistic interaction — such as goals\, costs\, utility\, and\ncontext — into an information theoretic model of communication. Using\nvisually grounded referential dialogues as a case study\, we will show\nhow these notions can be modelled with state-of-the-art computational\ntechniques\, and how they explain human strategies of language production\nin terms of communicative efficiency and effectiveness. We will conclude\nby discussing the impact of our framework on language technologies\,\nfocusing in particular on the evaluation and development of natural\nlanguage generation systems.

Capturing Contact in Mitral Valve Dynamic Closure with Fluid-Structure Interaction Simulation.Realistic fluid-structure interaction (FSI) simulation of the mitral valve opens the way toward planning for surgical repair. In the literature\, blood leakage is identified by measuring the flow rate\, but detailed information about closure efficiency is missing. We present in this paper an FSI model that improves the detection of blood leakage by building a map of contact. Methods – Our model is based on the immersed boundary method that captures a map of contact and perfect closure of the mitral valve\, without the presence of orifice holes\, which often appear with existing methods. We also identified important factors influencing convergence issues. Results – The method is demonstrated in three typical clinical situations: mitral valve with leakage\, bulging\, and healthy. In addition to the classical ways of evaluating MV closure\, such as stress distribution and flow rate\, the contact map provides easy detection of leakage with identification of the sources of leakage and a quality assessment of the closure. Conclusions – Our method significantly improves the quality of the simulation and allows the identification of regurgitation as well as a spatial evaluation of the quality of valve closure. Comparably fast simulation\, ability to simulate large deformation\, and capturing detailed contact are the main aspects of the study.Ongoing work – Currently\, we are focused on implementing more complex material characteristics in the model to simulate a more realistic behavior of the mitral valve motion. Implementation of real mitral valve geometry based on medical imaging is another ongoing work that we are currently focused on.David Desobry\, Pixel. Quadrilateral meshing for large deformations. We present a fully automatic method to produce quadrilateral meshes that stay valid despite deformations during a numerical simulation. Our approach is based on the Quadcover algorithm\, used in computer graphics to generate high quality quad meshes. Frame field based algorithm like Quadcover are currently not used for simulations of high deformation because the quadrilateral meshes generated have no reason to remain of sufficient quality when we deform their geometry. We explain in this talk how we can take into account deformations that we already computed to produce quad meshes adapted to these coming geometrical changes.Ana Rodriguez Cordero\, Caramba. Differential cryptanalysis in block ciphersIn symmetric cryptography\, block ciphers are widely used to secure the exchange of messages between parties. Cryptanalysis is responsible for testing the security of these ciphers to ensure that communications are secure. During this talk we will see what block ciphers are and how to study their security against differential attacks.Radhouane Jilani\, Tangram. Closed space-filling curves with controlled orientation for 3D printing. We explore the optimization of closed space-filling curves under orientation objectives. By solidifying material along the closed curve\, solid layers of 3D prints can be manufactured in a single continuous extrusion motion. The control over orientation enables the deposition to align with specific directions in different areas\, or to produce a locally uniform distribution of orientations\, patterning the solidified volume in a precisely controlled manner. Our optimization framework proceeds in two steps. First\, we cast a combinatorial problem\, optimizing Hamiltonian cycles within a specially constructed graph. We rely on a stochastic optimization process based on local operators that modify a cycle while preserving its Hamiltonian property. Second\, we use the result to initialize a geometric optimizer that improves the smoothness and uniform coverage of the cycle while further optimizing for alignment and orientation objectives.Youssef Assis\, Tangram. Aneurysm detection using deep learning. The detection of intracranial aneurysms from Magnetic Resonance Angiography (MRA) 3D images is a rapidly growing problem of clinical importance\, which is not only time-consuming for radiologists but also extremely difficult to automate. To overcome data scarcity and class imbalance problems related to aneurysm data\, state-of-the-art methods are model-centric approaches\, which are focused on network architecture and loss functions\, but only achieve fair sensitivity with a high false positives rate. Our work mainly follows a data-centric approach\, where we exploit the maximum of our weak annotations\, a small-patch approach was combined with an adapted data sampling strategy\, taking into account the specificities of aneurysms. Moreover\, we investigated the impact of various network architectures for aneurysm detection\, and compared them using performance metrics that are more relevant to object detection.Leo Valque\, Gamble. Rounding polygonal meshesTo build a 3D mesh\, Boolean operations are often used. But the resulting points have rational coordinates and each term of the rational requires greater precision\, so you will probably need to round the coordinates of those points. However\, rounding can create intersections and corrupt your mesh. I will present our new algorithm to solve this problem in 3D and the first results of its implementation. \nWeb page of the department’s seminar

SUMMARY:Les entretiens intelligence artificielle et cyber-sécurité : « Making ML Models fairer through explanations and reinforcement »
DESCRIPTION:Le 6e séminaire du Cycle de séminaires interdisciplinaires 2021-2022 Pôle SJPEG\, Pôle AM2I\, Pôle CLCS s’intitule : \n« Making ML Models fairer through explanations and reinforcement » \nIl sera donné par Miguel Couceiro\, Professeur en Informatique\, IDMC\, LORIA\, le 9 juin 2022 de 14 h à 16 h au LORIA (A008). \n\nAbstract du séminaire :\nAlgorithmic decisions are now being used on a daily basis\, and based on Machine Learning (ML) processes that may be complex and biased. This raises several concerns given the critical impact that biased decisions may have on individuals or on society as a whole. Not only unfair outcomes affect human rights\, they also undermine public trust in ML and AI. In this talk we will discuss approaches to mitigating unintended biases in ML models in order to make them fairer. \nIn the first part of this talk\, we will address fairness issues of classifiers based on decision outcomes\, and we will show how the simple idea of feature dropout followed by an ensemble approach can improve model fairness without compromising its accuracy. To illustrate we will present a general workflow that relies on explainers to tackle process fairness\, which essentially measures a model’s reliance on sensitive or discriminatory features. We will present different applications and empirical settings that show improvements not only with respect to process fairness but also other fairness metrics. \nIn the second part of this talk\, we will consider the particular case of masked language models and present a deep reinforcement learning approach to mitigating unintended biases such as gender\, racial and demographic biases. As we will see\, this task is rather complex and is far from being settled\, and we will illustrate it with apparent success and hidden drawbacks. \nSome of the results that we present constitute ongoing research being carried out in collaboration with Guilherme Alves\, Vaishnavi Bhargava\, Fabien Bernier\, Luis Galarraga\, Amedeo Napoli\, Cindy Pereira and Rameez Querish.

SUMMARY:Séminaire du département 3
\n11h: Improving Security and Privacy of the Web : a look through the lens of Browser Fingerprinting\nLien vers la réunion Teams \nPrésenté par : Walter Rudametkin \nAbstract: Browser fingerprinting is the process of identifying devices by accessing a collection of relatively stable attributes through Web browsers. We call the generated identifiers browser fingerprints. Fingerprints are stateless identifiers and no information is stored on the client’s device. In this talk I will look at three properties of browser fingerprinting that make it both a risk to privacy\, but also of use for security. These properties are Uniqueness\, Stability and Consistency. Through our results from multiple empirical studies\, we’ll show how these influence the uses and risks of browser fingerprinting. In short\, we show that fingerprints present a relatively high level of statistical uniqueness [Laperdrix 2016]\, and although a fingerprint is unstable\, the changes still allow for tracking [Vastel 2018a\, Tomer 2022]. We also show that recent defenses to fingerprinting are deficient and potentially counterproductive [Vastel 2018b]. \nI’ll also take a look at some of the practical uses of browser fingerprinting\, such as building or complementing lightweight security mechanisms\, as well as it’s use in bot detection to fight Web crawlers. I draw some perspectives for exploring browser fingerprinting for multi-factor authentication [Durey 2021]. I believe there is potential in automated testing to improve privacy to help developers defend against introducing « privacy bugs » [Vastel 2018c]. And of course\, we know that fingerprint tracking does not happen in a bubble\, it is complementary to other techniques. I therefore explore other tracking techniques\, such as our preliminary results around IP addresses [Mishra 2020] and caches [Mishra 2021]\, fingerprinting filterlists in ad blockers\, as well as our recent results on GPU fingerprinting [Tomer 2022]. \nReferences :\n[Durey 2021] A.
